I did try downgrading the original standard firmware back to the previous version and then back to the most up to date one before I added the custom firmware, and the problem was still there.

Since installing the custom firmware, the box has not lost the tuning information. Early days, but certainly looks promising, as I would have expected the usual problems by now.

Previously the only way to start the box decoding again was to do an auto scan, where it would find the same channels that it already had known about and then start working again.

The faulty box was showing the message "scrambled or unavailable", but it was still still showing that the muxes were still present on the signal indication. I have no reason to doubt that the muxes were still being present at the input of the tuner, as the same aerial is feeding the other...

Yes, it is too good to be true, and I agree that it may just be a coincidence. By the way it was all channels on all muxes that it wouldn't decode, I had just left it set to BBC One HD.
