    It seems that to reinstall a package, I first need to uninstall it, which unfortunately gives me a Permission Denied error. Do I have to remote in and force-remove each package, to be able to reinstall them, or is there an easier way?

That dd command line apparently fills the disk with zeros, which is sort of what I meant by a 'full format', as I think the drive reallocates any bad sectors during this process.
